There are three parking lots nearby - all of them have parking fees (information on the museum's website under "How to get here: Visiting Information: Parking" ). It appears to be within the congestion charge zone, plus unless you are coming from the north you would have to pass through the congestion charge zone to get there - that zone covers all of central Stockholm. Admission to the museum itself is free, and it's very close to metro station Universitetet. There is also a bus stop directly at the museum (nrs. 50 & 540).
